I agree with most of your points. And I totally understand your frustration.
1. The tools are getting in the way - that was one of the reasons I left Axure after years of working with this tool. The interface is too heavy. I expect from a design tool (at this level of granularity) to be context aware and well designed.
Designing tools for designers/tech people is particularly hard. I can't imagine more demanding audience. You should see our user testing sessions ;).
We've spent months trying to figure out design that will fit experienced designers and newbies. Currently in UXPin you can hide all the panels and operate on a clean canvas using search +add function.
2. Too much control
It all depends on the project you have on your schedule. The level of fidelity depends on people you're working with, deadline, type of user testing you're planning etc.
3. Responsive design
I absolutely agree. We need to have tools for designing responsive layouts. Keep an eye on our new release next week.
4. Version control
Absolutely. We've got it. I can't live without it.
5. Export
Personally I don't find it necessery. Having link to a html version is enough for me. Our customers though wanted to export PDF and JPG, so you'll find that in UXPin.
I don't mean to brag, but perhaps there is a tool that fits your needs :)

Showing the app before signing up is something that we're constantly thinking about. Probably it's about the time to make it comes true. My apologizes for the inconvenience.
Moqups.com is great, but it's really focused on a different problem.

While I'm super-happy and even more thankful for all the up votes, I'm a little bit ashamed that it's not a top-notch writing and in-depth analysis of the problem.

This is true that paper prototyping is widely used technique. As far as we know huge companies (including Microsoft) are using paper prototyping since late '80s.
We've tried to make it more convenient and effective. Usually if you make a mistake on your sketch, you need to sketch everything all over again. If you cut your prototype in the pieces everything will be soon in a huge mess (I've tried that many times). Putting that and few more arguments in order lead us to creatng UXpin.
We also tried to make it as cheap as possible (but keeping great quality!), because usually paper prototyping is free of charge technique (unlike expensive software for wireframing).
We're bunch of guys from inside of the UX field (proudly working as a R&D team in one of the best eCommerce companies in Easter Europe), so we think we understand what is bothering you all while you're prototyping on paper. But obviously we are open for any remarks and comments.
We're working on videos that will let you have a look on a UXpin kit.
